Does the HOP card $50 cap apply when I use the Extraordinary card?

Yes, the $50 cap does still work within our Public Transport module. 

You would need to use you Extraordinary card to top up your HOP card to take advantage of the $50 cap instead of using the Extraordinary card directly.

Note: For people using your Extraordinary card as the default card for auto top-ups of their public transport card. If you have multiple public transport cards associated with your public transport provider account, you will need to manage which cards are topped up using your Extraordinary card according to the settings in your public transport provider account.
